PCG and rRNA(12S,16S)
Description
The family Erotylidae belongs to the superfamily Cucujoidea, which are phytophagous and mycophagous. So far, only two representative complete mitochondrial (mt) genomes of Erotylidae have been sequenced. Mitochondrial genomes of Tritoma metasobrina, Neotriplax arisana and Episcapha opaca, which all belong to the subfamily Erotylinae, were sequenced using next-generation sequencing to better understand the diversity of mt genomes of within the family. In this study, the phylogenetic analyses was conducted based on 17 mt genomes from GenBank. The ingroup taxa included 15 species from Cucujoidea representing 7 families and the outgroup taxa included Curculionidae and Chrysomelidae for their close relationships with Cucujoidea. The phylogenetic trees generates from Bayesian inference (BI) and maximum likelihood (ML) inferring the same topology based on the PCG123R and AA. The PCG123 matrix contain 12592 sites including all PCGs(13 Protein-coding genes) with three codon positions plus two rRNA(ribosomal RNAs) genes. The AA contained 3592 sites including all PCGs' amino acid(aa) sequences. Steps to reproduce
DNA alignment was conducted from the amino acid alignment of PCGs using Clustal_X. MEGA 7.0 was used to connect all alignment sequences excluding the stop codon. The PCG123 matrix contain 12592 sites including all PCGs(13 Protein-coding genes) with three codon positions plus two rRNA(ribosomal RNAs) genes. The sequence of data connection is ATP6-ATP8-COX1-COX2-COX3-CYTB-ND1-ND2-ND3-ND4L-ND4-ND5-ND6-12S-16S.
