Zeng, Xin Processed single-cell RNA-sequencing datasets and annotation files for the analysis of macrophage heterogeneity in acute pancreatitis Mendeley Data This dataset contains processed single-cell RNA-sequencing analysis resources generated during the re-analysis of publicly available acute pancreatitis (AP) datasets. The dataset was prepared to improve transparency, reproducibility, and interpretation of macrophage heterogeneity in AP. The repository includes sample information files and annotated Seurat objects derived from two GEO datasets: GSE249349 and GSE188819. For GSE249349, the analysis included control (0 h), AP 12 h, and AP 24 h samples (GSM7937395, GSM7937396, and GSM7937397, respectively). Quality control filtering, normalization, dimensionality reduction, Harmony integration, clustering, and cell-type annotation were performed using the Seurat framework. Myeloid cells were further extracted and re-clustered to characterize macrophage-associated populations. For GSE188819, publicly available count matrices and sample metadata from WT and cerulein-induced AP samples (GSM5690480–GSM5690483) were re-analyzed using a comparable Seurat-based workflow. Cell-type annotations were determined based on cluster-specific marker expression identified using Seurat and established macrophage-associated markers. Macrophage populations were conservatively annotated as M1-like and M2-like states to reflect polarization-associated transcriptional programs rather than discrete macrophage identities. The original sequencing data are publicly available through the Gene Expression Omnibus (GEO) database under accession numbers GSE249349 and GSE188819. This repository provides processed analysis objects and annotation information to facilitate independent evaluation and reuse of the single-cell analyses presented in this study.
