Tetracapsuloides bryosalmonae and proliferative kidney disease in Icelandic salmonids - data from two different time periods: datasets and R-code for statistical analysis

The datasets and R-code published here are part of a paper published in the International Journal for Parasitology. The aim of this study was to investigate the distribution and prevalence of macroscopic and subclinical Tetracapsuloides bryosalmonae (T.b.) infections in Icelandic salmonids and compare the effects of different time periods, lake depth, altitude, lake area, lake volume, salmonid species and age. Arctic charr (Salvelinus alpinus) and brown trout (Salmo trutta) from 34 lakes all around Iceland, sampled between 1994-1998 and 2009-2017, were examined for macroscopic signs of proliferative kidney disease (PKD) and the presence of T.b. infections. This is the first study to present data showing the effect of global warming on the emergence of PKD. In Iceland the distribution of T.b has increased in the last two decades and disease symptoms (PKD) which were hardly seen before have become common. T. bryosalmonae datasets: - "Period_1_tbs.csv" contains prevalence of T. bryosalmonae in 1994-1998, fish species and age, as well as environmental characteristics. - "Period_2_tbs.csv" contains prevalence of T. bryosalmonae in 2009-2017, fish species and age, as well as environmental characteristics. - "Period_1_2_tbs.csv" contains prevalence of T. bryosalmonae in all lakes from both periods, fish species and age, as well as environmental characteristics. - "Period_2_pkd.csv" contains prevalence of PKD symptoms (column designated "Symptoms"), grading of macroscopic symptoms (column designated "Macro"), fish species and age, as well as environmental characteristics. - "Same_Lake_tbs.csv" contains prevalence of T. bryosalmonae in the six lakes sampled in both periods, fish species and age, as well as environmental characteristics. -"Lake type_pca.csv" contains lake environmental characteristics: Altitude (m.a.s.l), Depth (mean), Area (km2) and Volume (million m3). "IJPara22_011R1_Analysis.R" contains the R-code for the statistical analysis of the above datasets for the study. Includes code for t.tests, Wilcoxon rank sum test, generalized linear models, stepwise model selection and exploration of variance inflation factor.
