Description

This repository contains the processed analytic data, R scripts, model outputs, diagnostics, tables, and figure source files used for the study “Registered adolescent homicide mortality in Colombia, 2015–2024: Bayesian spatiotemporal mapping of geographic inequality.” The study analyzed registered homicide deaths among adolescents aged 10–19 years in Colombia during 2015–2024 using Bayesian areal disease-mapping models with BYM2 spatial effects, temporal random-walk priors, and space–time interaction structures. The repository includes aggregated department-year data, population denominators, department-level Multidimensional Poverty Index covariates, spatial adjacency files, posterior annual and department-level mortality estimates, exceedance probabilities, hotspot-persistence summaries, residual spatial risk estimates, model diagnostics, sensitivity analyses, and source files for the main and supplementary figures. Raw restricted administrative or medico-legal microdata are not redistributed; the files provided are intended to support transparency and reproducibility of the reported tables, figures, and analytic workflow.

Steps to reproduce

To reproduce the outputs, download and unzip the repository, then set the R working directory to the repository root folder. Run the scripts in the order provided in `02_scripts/`: `00_prepare_population_lookup_Homicide.R`, `01_prepare_MPI_covariates_Homicide.R`, `02_prepare_homicide_panel_final.R`, `03_prepare_spatial_graph_DP33_Homicide.R`, `04_Bayesian_Models.R`, `04b_posthoc_metrics_Homicide.R`, `04c_hyperprior_sensitivity_Homicide.R`, `04d_zero_structure_sensitivity_Homicide.R`, `04e_sparse_strata_distribution_sensitivity_Homicide.R`, `04f_posterior_predictive_zero_check_Homicide.R`, and `05_supplementary_tables_Homicide_FINAL_ordered_S1_S24.R`. Final figures can then be regenerated using the scripts in `02_scripts/figures/`. The expected outputs are stored in `03_model_outputs/`, `04_diagnostics_sensitivity/`, `05_tables/`, and `06_figures/`. Repository metadata can be regenerated from the root folder by running `source("00_documentation/generate_file_manifest.R")`, `source("00_documentation/generate_session_info.R")`, and `source("00_documentation/generate_software_versions.R")`. Some raw restricted administrative or medico-legal microdata are not redistributed; the repository provides aggregated analytic files and derived outputs sufficient to reproduce the reported tables, figures, diagnostics, and analytic workflow.
