Description

Contained are data, methods, and code for reproducing efficiency analyses of motion correction methods for thermal craniotomy images. Additional descriptions and visualizations are contained in the corresponding manuscript, titled "Comparing the Efficiency of Motion Correction Algorithms for Craniotomy Thermal Images". Analysis - contains all results and analysis code (see steps to reproduce below) Dataset - contains thermal data from 40 patients (saved as .mat files) Methods - code for each of the motion correction methods compared in the study Each file in dataset contains, for each patient: The raw original video (video variable) The video stabilized video (reg variable) A binary manual mask (mask variable) Note that the reg variable is uploaded at single precision to fit within repository limits. It can be reconstructed in double precision by running the video stabilization pipeline.

Steps to reproduce

To reproduce the analyses in the paper, run the corresponding scripts analyze_video_stabilization - Comparison of video stabilization methods analyze_stabilization_effect - Effect of video stabilization on motion correction analyze_frame_preprocessing - Comparison of filters and downscaling analyze_method_efficiency - Creation of the efficiency curve and table The results for each analysis are contained in their corresponding folder. Each folder contains a script to reproduce the analysis from the data contained in the dataset folder. Note: You will need to update the paths for all the scripts based on the drive location of the folder on your local machine.
