Proteomics raw data of mammary tumor cells from female dogs
Description
This data is part of the material used to study the effect of rapamycin on mammary tumor cells of female dogs. We would like to evaluate the dose response of mammary tumor cells from dogs and evaluate the proteins comparing before and after treatment with rapamycin. We used samples of tumors from mammary gland and their respective metastases from 2 animals. Four samples were cultured in vitro and treated with rapamycin in different doses (IC50) for each cell line. The cells were prepared to proteomics (ESI Q-TOF MS/MS). We used for statistical analysis comparisons between control versus rapamycin treatment groups, and also metastasis versus primary tumor versus metastasis rapamycin versus primary tumor rapamycin. The experiment was performed in biological duplicates and in technical duplicates.

Steps to reproduce
For an analysis of proteomics results, the data were normalized. These data were discovered by a non-hierarchical aggregate analysis (univariate and multivariate analysis) using the software Metaboanalyst 3.0 (https://www.metaboanalyst.ca/MetaboAnalyst/upload/StatUploadView.xhtml). To describe the formation of the groups we used the principal component analysis (PCA). Partial less quadratic discriminatory analysis (PLS-DA) indicated the importance of each protein in the groups. The PLS-DA was used to calculate the projection score of the variables (VIP score). The most relevant proteins were evaluated when the VIP score was at least α> 1. The Venn diagram was created using the free software http://bioinformatics.psb.ugent.be/webtools/Venn/. The Gene ontology results were using the Panther Classification System (http://pantherdb.org/geneListAnalysis.do).
