Comparative-genomics reproducibility package and RT-qPCR source data for Edwardsiella tarda MS190801
Description
This dataset supports the revised Aquaculture manuscript entitled “Genome-resolved characterization of Edwardsiella tarda MS190801 from diseased largemouth bass: comparative genomics and host-cell responses.” It contains (i) comparative-genomics reproducibility materials, including source matrices, scripts, commands, parameters, software versions, logs, checksums, and verification files; and (ii) RT-qPCR source data and deterministic reanalysis, including paired Cq values, ΔCq calculations, summary statistics, and analysis scripts. Genome sequence data are available under NCBI BioProject PRJNA1440224, BioSample SAMN56607455, and WGS accession JBYEQZ000000000 (version JBYEQZ01).

Steps to reproduce
Download both ZIP files and verify the checksums listed in the package manifests. Extract Supplementary Data S3 and follow its README to reproduce the comparative-genomics analyses using the supplied source matrices, scripts, commands, parameters and software versions. The included verification files can be used to compare regenerated outputs with the archived results. Extract Supplementary Data S4 and follow its README to reproduce the RT-qPCR processing from the paired Cq values, including the documented treatment of NoCq observations (Cq > 37), ΔCq calculations, group summaries and statistical analyses.
