Investigating Highly Variable Genes in Single-cell RNA-seq Data across Multiple Cell Types and Conditions

This protocol describes step-by-step for analyzing the temporal single-cell RNA-seq datasets from peripheral blood immune cell (PBMC) samples collected from patients infected with dengue virus (DENV) across four time points during the acute and convalescent phases of infection. The comprehensive analyses consist of checking/excluding the low-quality of cells in individual samples, integrating all datasets, and identifying the major immune cell populations. Investigating the relative expression of gene modules that are associated in biological pathways of interest across time-courses and major immune cell types are demonstrated.
