Please see this article for the research hypothesis, study design and analyses/interpretation of findings The uploaded data here includes: 1) Trimmed and and joined (paired end) MiSEQ sequence fast files for sequence reads from each animal sample 2) QIIME output OTU table with OTU read numbers for each sample 3) Metadata V6 CSV file for biostatistical analyses. i.e. linking sample i.d. numbers in the QIIME OTU output table to animal groups according to infection status and time-points
