Analysis dataset and statistical outputs for “Global patterns in suspected pathways of Phytophthora movement in forest ecosystems”
Description
This dataset supports the study “Global patterns in suspected pathways of Phytophthora movement in forest ecosystems”. It provides record-level data and statistical outputs for a global descriptive synthesis of dataset-encoded suspected movement pathways in forests and at the forest–nursery interface. M3_JE_SM3.2_Analysis_Dataset.xlsx contains 32,202 records with bibliographic references, taxonomic and geographic information, publication years, occurrence status, evidence levels, forest-scope classifications, pathway entries, standardised atomic pathway elements and synthesis families, cohort eligibility flags and record-selection outcomes. The accompanying DOCX files contain statistical outputs 1–13. SM3.3a covers cohort flow, encoding coverage, pathway rankings, concentration metrics, temporal and geographic documentation, exact pathway portfolios, taxon–pathway support and sensitivity analyses. SM3.3b provides influence and stability diagnostics. SM3.3c contains derived-view data, analysis-readiness assessments and exact-portfolio source membership. The strict primary cohort includes 16,451 eligible records, of which 2,545 have interpretable pathway encoding; the extended forest–nursery cohort includes 19,395 eligible records, of which 4,474 have interpretable encoding. The data describe pathway documentation, not confirmed transmission events. Reported shares do not estimate pathway prevalence, transmission probability, direction, effectiveness or risk. Missing or unresolved pathway entries must not be interpreted as pathway absence.

Steps to reproduce
Import M3_JE_SM3.2_Analysis_Dataset.xlsx, using row 2 as the column headers and row 3 onwards as the records. Preserve record numbers, source references, missing-value labels and multi-label pathway fields. Select each analytical cohort using “Eligible cohorts” for denominator records and “Cohorts with interpretable pathway encoding” for pathway summaries. Keep records without interpretable pathway encoding separate rather than treating them as pathway-negative observations. Summarise “Atomic pathway elements” and “Pathway families” using occurrence-weighted, source-level and source-country-balanced approaches. For source-level summaries, count each pathway once per source. For source-country-balanced summaries, balance contributions across resolved-country strata within each source, then give sources equal weight. Retain non-exclusive pathway membership. Reconstruct cohort flow, encoding coverage, rankings, concentration metrics, temporal and geographic summaries, exact portfolios and taxon–pathway support. Apply the sensitivity settings and support thresholds documented in the statistical outputs. For source-resampling stability intervals, use 5,000 replicates and the cohort-specific seeds recorded in output 3. Compare recalculated summaries with outputs 1–9 in SM3.3a, deletion-based influence and stability diagnostics with output 10 in SM3.3b, and derived views, readiness assessments and portfolio membership with outputs 11–13 in SM3.3c.
