The research data for the paper titled 'Rubidium Isotope Fractionation and Its Controlling Mechanism During River Transport' consist of: (1) field-measured parameters (temperature, pH, dissolved oxygen (DO), and total dissolved solids (TDS)); (2) concentrations of major elements, trace elements and chlorophyll-a; and (3) Rb isotopic ratios of river water from the Dongjiang River basin and the Pearl River Estuary in Guangdong Province, South China.
