A total of 888 operational taxonomic units (OTUs) are obtained from raw sequence reads of cytochrome c oxidase subunit 1 gene (cox1) from riverine metagenomes sampled in Takamigawa River in Japan. The OTU sequences in FASTA format and an R script used for clustering OTUs are attached. Raw sequence reads and their associated data appear in DNA Databank of Japan (DDBJ) under the accession number PRJDB11912 (https://ddbj.nig.ac.jp/resource/bioproject/PRJDB11912).
