Supporting data for: Composition-defined sea buckthorn-corn silk beverage: exploratory host and gut microbial responses in hyperuricemic mice
Description
This dataset supports the manuscript “Composition-defined sea buckthorn-corn silk beverage: exploratory host and gut microbial responses in hyperuricemic mice.” It contains beverage characterization measurements and assay workbooks; retained animal-level body-weight, biochemical, organ-index, and histology-score records; the complete 576-image liver and kidney histology collection with SHA256 inventory; sample-level microbiome outputs for 30 fecal samples; analysis-ready input tables; reproducible Python scripts; and reference result tables. Raw 16S rRNA gene sequencing reads are deposited separately in the NCBI Sequence Read Archive under BioProject PRJNA1479632. Study groups are CON (normal control), HUA (hyperuricemic control), WCS (corn silk preparation), S (sea buckthorn preparation), and S-C (combined sea buckthorn-corn silk beverage). Available animal counts differ by endpoint and no values were imputed. Stable animal identifiers were not shared across all retained endpoint files, so different host and microbiome files must not be joined as though they described the same individual animal. PICRUSt2 COG and KEGG files are predicted microbial functional profiles rather than direct functional measurements. The packaged analyses are post hoc reanalyses and should be interpreted within the evidence boundaries stated in the associated manuscript and supplementary material.

Steps to reproduce
Download all files and read Repository README Food Bioscience.txt first. Extract Repository source data Food Bioscience.zip for the measurement tables, workbooks, microbiome outputs, and data-coverage map. Extract Statistical analysis files Food Bioscience.zip, install the versions listed in requirements.txt in Python 3.12, and run python "run all analyses.py"; on Windows, Run all analyses.bat provides the same entry point. Recalculated tables are written to the Reproduced results folder and can be compared with Reference results. Extract Complete histology source images Food Bioscience.zip and verify image integrity against Histology full image inventory.csv using the listed SHA256 values. Retrieve raw sequence reads from NCBI BioProject PRJNA1479632 when publicly released.
