Steps to reproduce

To reproduce the simulation, run the provided Python script in Google Colab or Jupyter Notebook with the required dependencies (MDAnalysis, Biopython, NGLview). Open the .pdb files using SAMSON, PyMOL, or VMD for 3D molecular visualization.
